I'm having issues with my fj40 not wanting to run without the choke. I replaced the PVC valve and replaced the jets in the carburetor. It will not crank with the the choke pulled out but if I don't pull it halfway out after it cranks it'll die and once it gets warmed up it has to be pulled out all the way. If I try to pull it out all the way when the engine is cold it'll die also. I have done a smoke test through the brake booster hose with it running but couldn't fine any leaks that way.
 
You replaced main jet ? symptoms indicate clogged main jet or low bowl fuel level, is the needle & seat stuck ? is fuel pump delivering proper amount of fuel ?

Do you have, or can you get, a vacuum reading from a vacuum gauge?
 
I am not familiar with sight glass indicator enough, Mark A would be able to tell by the pic if that is sufficient & he did not mention an issue there in his post so I would assume that bowl level is ok.
 
79+ had the fuel cut solenoid controlled by the emissions computer. A problem with the FCS, wiring or emission computer can cause the problem you describe, not saying that is what it is, just something to check.
