I don't get much of a chance to take a close look at other FJ40s, but I was up at Poser's shop about three weeks ago and had plenty to stare at. I looked at several of various years and commented that they did not have wheel well braces or supports. My old '66 does have them and they look factory to me. I had to replace the front part of the wells and carefully replaced the supports after cutting out the rusty metal and replacing with new.
Here are a couple of pics of first the pass side and then the driver's side.

Yah, mine are just like that picture posted by schmitty. Guess your seam seal threw me off a little, ED. My '65, BTW, is a '64 with a brass tag change it '65.

I just got done removing those exact same supports from my wheel wells yesterday from my 67. They are the culpret of major rust to the front of my wheel wells and I was debating whether or not to put them into my new wheel well that I am building. My guess is they are stock and were later found to be unnecessary.

Definitely stock. Definitely old school. Definitely a PITA to work around if you want to build a REAL support for a rollbar.

Old thread, but thought I’d toss in a pic of mine while I have my wheel skin peeled off.

And yes, with all the rust and delamination, I’m planning on fabricating replacements.
