U-Joint Vibration?

Will a bad U-joint still cause drivetrain vibration even when you are rolling with the clutch depressed?

I'm getting an annoying vibration around 40 mph and up. It is most noticable at the shifter, you can see it vibrate/wobble. You can feel it throughout the truck; not noticable or causing any kind of steering wheel wobble. Higher frequency wobble with higher speeds.

I thought it was due to a motor mount that was broke, but I just replaced the mount and I still have the shifter wobble.

Troubleshooting suggestions appreciated. FJ60 with approx. 160k miles.

Make sure that the rear shaft u-joints are in phaze, and that they take grease and are not shot....also make sure that the slip/stub part of the drive shaft takes grease and is not loose...
