Just got my FJ on the road after dealing with various leaks, new brakes, gaskets on tranny, transfer case and repaired leaking front axles etc.

Engine is running very rough/uneven/ sputter.

What is the best way to approach and start investigation? Look at plugs for evidence? I have not yet checked, points, plugs, rotor, fuel filter, carb., valve adjustment. Just wanting to see what is a good order to start and eliminate items.

Need to run with choke at idle to avoid stall even when warm.

I thought maybe bad gas but just put new tank and used fuel system cleaner from RedLine and that made no difference. Engine only has 66k miles.
 
Definitely do all of that and add to that: Check all the vacuum lines for leaks and proper placement, check all carb linkage for proper adjustment, check choke for proper adjustment. If after all that it is still doing it, look into a carb rebuild. Got pics? :D
