If it was me. Build a hybrid cruiser/mini truck axle (Woody had done this and there is info on mud) to get the centered out put or go the 9" route. Run an sm465/SM40 or auto of choice and a dana300. They are strong and you can get gearing for them reasonable priced. This allows you to step up to one ton axles if you choose to in the future without have to redo anything.
I was thinking about running a 12 bolt or an 8.8, I have a lot of cash & time into the front axle, plus I just got beadlocks so changing bolt pattern is out.
You can re-drill the axles shafts on the 9" and weld up the old holes or get aftermarket shafts which would be an upgrade.

Both of these options would get rid of C-clips in the cruiser axle which would be a benefit.
consider GM auto transmission to AA adapter to FJ60 split transfer case. Would that not work for you?
I've got a 60 with a 5.7 vortec and I'm using a marks adapter to get to the toyota 5 speed then to the fj60 TC. If I ever change or do another swap...The mark's setup will be out and I'll GM auto or maybe NV4500 manual.
I know with the 40 you only have so much room...some of the local guys run the old school GM 4speed manual with "granny" low first.
