I have a fj43 and noticed that the small tube from the thermostat cap is plugged with a small rubber cap. and also the small tube going to the side of the water pump is capped with a small rubber cap. Is that ok, or do I need to connect them with the small rubber hose I got as a new hose replace kit. The reason I asked is because me power steering pump is almost pushed up against where the tubing comes out the thermostat cap and is probably why the previous owner never connected it. any thoughts. just trying to make it right.

I believe you are talking about a bypass hose, which is needed if the thermostat is still there.
the bypass hose lets some antiboil circulate when the thermostat is closed, so the water pump is moving fluid versus deadheaded
 
yes it is a by pass hose. probably impossible to attach with power steering pump next to it. Could I live without it?

I wouldn't run it like that for the reason explained above
is the pump fixed?
can a longer belt be used to rotate the pump away?
 
Instead of a short hose, can you route a much longer hose. Perhaps change or add fittings to get different angles. Instead of rubber hose, maybe a copper line with the correct compression fittings. Move or get a different power steering pump.
Really hard to figure out a solution without pictures of the problem. Oh and when asking for help Year model Market helps.
