So you removed the glass and cleaned the drains even though the roof would not go back?

Unclip the black side trim on the interior of the sunroof glass trim and undo the four bolts, and push up. It helps to have someone there to catch it.
 
Yeah. It's actually pretty easy. You pull the black pieces of trim on the sides of the sunroof (from the inside) to reveal four 10mm nuts that hold the glass to the sliders. Remove those, and lift straight up.
 
I think what you need to do @sigg is replace the weatherstrip. Im in the middle of completing it and will post up by end of the week of the process
 
I had this same problem a few years ago. The issue ended up being with a copper line that holds the plastic gear driven rod (Just like the antenna rod). Got a new line from Toyota, and replaced it. PITA!

I was having some sunroof issues the past couple of months and just recently the back end of the sunroof jump out off track. The back end was stuck in the vent position even when it was supposed to be closed. It wouldn't move at all so i drove it down to Boulder Toyota to see what they can do for me. They quoted me $4515.00 :censor: to replace the whole thing. They were able to get it down but i now have a 1/16 gap along the front edge. I have some collision tape sealing that gap for now but may need to figure out a long term option.. I also pulled the fuse so it doesn't accidentally get used. Sucks cause I enjoyed the open air and now I got a $4500 skylight.
 
Dang @ChewBaca — that sucks! I hate that these things don't have any ways to manually move the sunroof. That seems like a poor design decision. (Honestly, it seems like the sunroofs are fraught with poor design decisions, sadly). I think that this might be what's going on with mine. I actually tried the sunroof to see if I could tell where the problem was when I had the glass out. It just clicked (like a relay), but there was no movement from the motor, that I could see. I'm guessing it bumped the tilt just a tiny bit…enough to drop the front. Should've left it alone!
 
I taped up my sunroof during this weeks torrential rains in south florida to see if it would help my soaking wet floor, a-pillars and head liner across the window. Doesn't seem to have slowed the leak. Now im' thinking it was a shoddy windshield replacement. Going to take apart the interior today and see if i can find the source. getting water on both driver and passenger sides wells.
