FWIW, you can add an aftermarket amp and sub using the factory wiring. The factory wiring behind the PS rear trim panel has all the connections you need to make this work. However, your amp will need to be relativly small (<50 watts output) due to the circuit rating and accept high level inputs (vs RCA), unless you add a high level to RCA adapter. The wiring code is below:

Wire Color Function
Red RR Input+
Black LR Input +
Red/Black Remote Turn On
Green/Black Sub +
White RR Input -
Yellow LR Input -
White/Black Ground
Gray 12+ ACC
Green/Red Sub-

Does anyone have experience keeping the factory head unit, but replacing the little amp behind passenger side glove compartment that feeds the speakers?

Looking at something small like this as a possible drop in replacement with some sodering: Stealth Series - https://soundstream.com/product/st4-500d/

Or if anyone knows a thread they can link? Haven't been able to find yet.
 
Has anyone upgraded the sub using original wiring and connectors? I want to use the original harness for everything but the RCA sub signal.

The connection into the sub is W6, looks like this:

The common Toyota head unit harness adapters include connectors compatible with the connectors below, and I'm hoping a connector that works for R1 below will work for W6 above.

I don't need the audio signals on W6 pins 1-5 and 2-6 or the speaker out on 10-4, but I want to pigtail power, trigger, and ground on 9, 3, and 7 respectively.

Anyone tried this?

From page 143 of the EWD, R1, S4 & W6 are all the same connector.
