When I turn the ignition, it will start, but it will not idle on its own. It immediately dies, if I let off of the gas. The AC doesn't work, and the alternator is only charging at 12 amps, I checked all the fuses, none are blown. Is it a vacuum problem or what?
We need a little more information.
First, check all your vacuum hoses. Also check your spark plug and coil wires.
Check fuel and air filters. And check electrical connections at the carb and coil.
Ignore the alternator and A/C compressor for now. They are inefficient at
idle, and even less so if it won't idle.
You may want to pull your plugs and see if they tell you anything.
Are you getting gas to the carb? I had a similar problem, turned out to be a fuel pump going south. It worked enough at higher rpm's to keep the engine going, but at idle it died, and would not start back up.
Will it stay running with the choke pulled out? I would guess idle solenoid. Make sure it's hooked up and that you hear it click when you turn the key from off to run.

Great points from all above. Shut off your AC though and see if it does a little better. If it does, there's a little box in the pass floor board area where you can adjust where your AC shuts off when you're at idle.
Last ditch, you may also check your EGR vac hoses - if the EGR isn't hooked up right, you won't get idle after highway speeds, but it'll idle fine the rest of the time.
It will idle with the choke on, that is how i got it home, started it and kept on the gas for as long as possible, then when it died, started it up again, but driving, as soon as i would let off the gas or touch the brake, it would immediately die. where is the idle solenoid located?, i thought it might be the fuel filter too, I'll look at that when I have some time today. I just happen to have a new filter that i got free with an order from CCOT.
the wire from the idle solenoid i followed the two wires the there was a third that branched off with a connector on the end, where does that connect, because mine melted in half and dont know where the other end is?

Hmmm, I thought there were just two wires, one went to computer, one went to ground?
The solenoid is almost certainly your problem. A vacuum leak big enough to stall the motor would be easy to hear.
Test and see if you have power to the solenoid, then check and see if it clicks when you turn on the key. If not, test it by jumping a temporary hot wire off the battery. If it clicks, the soleniod is good, but the power supply is bad. If no click, you need a new solenoid. It's funny, I've never heard of someone having a bad one but it must happen.
I just checked my 60, only 2 wires to the solenoid, hot and ground. Following it down, there is a branch to a green connector-I believe that is the power supply to the solenoid. Try to find the other end and hook it up. I know on the 40 it runs across the manifold and the wire on mine was cracked from the heat. I replaced it several years ago, and it's been fine since.
I would start by replacing that fuel filter for only a few dollars to eliminate it as a possibility. I've had this problem a few times; on one it was the filter, on the other it was the fuel pump. I've had a bunch of these FJ60's, before I sell one I always put a new fuel pump on as a selling point. I have a bunch that are used but were fine if you want to pay for shipping I'll ship you one and you can eliminate it as a possibility. Depending on where you live the fuel lines can tend to rust coming out of the top of the tank on the passenger side.
Good luck.
Eric
When all else fails, just look for something that doesn't look right. Like a disconnected wire. One of the wires that comes off the battery into one of those little cylindrical fuse looking things had come apart. It had melted a while back and repaired, the wire had just come apart again, put them back together and it ran just fine. Thanks for the help though.

Man, you've gotta love the little "tests" our Cruiser's throw at us. 8)
You need to test those wires and make sure they're good - if they're off of the positive, it's your fusable links. I replaced mine with inline fuses. One of mine was burned out and the truck ran like crap.
