I have done the auto up mod, worked a treat then found that after a while my window kept 'jutting' up when it is as fully close and seems as though its not disengaging the motor.

So I even removed the diode added during the mod as to eliminate that possibility. When closing the window it works fine, reaches the top and continues to apply power to the motor and continues to try and close the window. Both auto and manual down works fine with the down limit disengaging the motor as it should.

So where should I be looking to solve this up 'limit' issue?
 
I believe you have a missing tooth on the lifting mechanism.

The motor and the auto stop are likely not the culprit, but rather that the last tooth is damaged on the lifting gear so the window never hits the true top of the range to cause the motor to reach maximum torque.

I had this issue on my '92, but never got around to fixing it before it was sold. There are some other threads out there on the issue and how to fix it.

Pull the door panel and you should get a good idea of the problem.
