Amp bypass issue (1 Viewer)

I'm installing a Tesla style android head unit (purchased from Phoenix audio) in my 04 LX470 (ML sound, NAV), and have run into an issue while trying to bypass the ML amp (that seems to have quit working prior to the install). I had the climate control (CC) working, but no sound, and since I suspected the amp was blown before the install, I decided to bypass it for the time being, and just use the head unit outputs for the door speakers.

The head unit has a connector for speaker outputs (not the preamp), so I ran wiring from that to the amp location, and then attempted to splice into the S6 wire harness according to the diagrams from a 2004 LC service manual. The wires coming from S6 do not match any diagrams I have seen, and when I was finished splicing in, I got sound from the front speakers, but the CC would not work.

I assumed that pins 9 and 2 were the front left speaker via the NAV unit. what I actually saw was this:

There is no wire in pin 10 (under the white/brown), and the red, red/white wires appear to be 22guage. After plugging the white/brown, and red pair back as they were, I have CC again, but no sound from the middle door speakers. does anyone have a clue what is going on here?
 
I was told to not bypass the amp and tap into the speaker output - which I did and it sounds great!

Here is a pic of the 2 connectors at the amp - I do know the plug on the left goes to the speakers - the 4 wires circled in Blue are for the front speakers, the next 4 to the left are the rear speakers.

Thanks for the feedback. I had studied this picture from previous thread a number of times in preparation for the install. The problem I'm having is that my S6 (connector in the left of your pic) does not have the four wires next to the blue circle. Those should be pins 3, 4, 10, and 11. I have nothing in 11, and the other three are a very small gauge wire, like they are signal, or pre-amp, not amplified speaker wires.

Another issue, and this may be just because I am only driving the front speakers (and without a crossover) is that the sound is very thin. Might not be an issue once the other speakers are working though
 
I had the same issue with my front speaker as there is a built in crossover - not sure if at amp or out of head unit. Sounds like it's straight from the source.

To get over that issue I no longer can fade and running everything off the rear channels into my new amp.
I do have a EQ that I will install in place of the CD changer and will get the fade back.
This also took away my beep but I have full sound out of the front.

Your connector in the pic looks like the one on the right in my pic - but I'm colorblind

You are correct (at least in my 04 LX470) the rear speakers are 3, 4, 10 & 11 of the left connector
