The plot thickens...
He got it to start by plugging in his scan tool. Unplug the tool and it stops. He thinks it might have something to do with the theft deterrent system and the battery being disconnected for so long. Comments please??
 Doesn't make much sense based on the info you've shared. Theft deterrent would keep it from starting. What kind of "scan tool"? There's nothing in the OEM wiring, nor the theft deterrent that require anything in the OBD circuit, but definitely more info needed, or there's something else going on.

If the red blinky light (in the climate info module in non-NAV LCs) doesn't go out when the key is inserted, then it's the immobilizer. otherwise probably not.

WOW just read the whole story... you started before me and I'm on my second engine swap... these engines go in pretty easy and everything kinda falls into place... hard to hook anything up wrong... I would also make sure he got all the plugs on the harness plugged in tight there are 3-4 behind the intake on top of the trans bellhousing, then there about 10 behind your glove box where the main harness connects to the truck and ecu... there is also one small connection behind your battery but in the front of your big fuse/relay box... check all those first.... I would guess your engine will not stay running because you have an electrical issue in your main fuse box if it was left uncovered in the weather... my lx470 use to do this and my wife would have to tap on the relay that controls the fuel injection and it would start and run fine for sometimes months... I finally built a new relay that by-passes the factory one... it could even be a fuse... if it starts on starting fluid and then dies I'd look at the relay or fuse... good luck you deserve it
