...you can only get the manual tranny in the 2wd version. Long story short, he said they had 4 FJCs arriving next week and I asked if any of them were going to be the 6-speed. He told me that they were impossible to find and Toyota only made like 3 of them and they were all base model 4x2s and in California. I thought this was pretty funny, because as far as I know, the Manual tranny comes with only the full-time 4x4. On a good note, they appeared to be selling at MSRP with no dealer premium or stupid add-ons like Lojack or fabric protectant.

Talk to a new salesman or a dealer that knows what they are talking about. Though not as common as the auto's, there are 4x4 6spds. And there are some in Cali.
I drove a 6 speed in Salt Lake City. There I asked if it was the same FJ that I had looked at two days earlier, they said oh ya, same one, only one we have. However, the one I looked at two days before had the TRD Borla exhaust on it, and one other small change, the one I drove did not, it was a normal tail pipe sticking out. I'm thinking they lied and have some hidden away. And only break out one at a time. But 6 speeds do exist, in 4 wheel drive and are all over the country, not just three in Cali. Salesmen, I educated more people on the Land Cruisers and Toyotas in general at Toyota dealerships than I count. It doesn't take much research or time to find some good history on Toyotas.
On a side note, the Borla/TRD fancy exhaust kind of makes an FJ sound like and old 40, the good old put put pput ptt ptt put sound you know, especially on acceleration.

That salesman is a friggin' moron. The manual transmissions are ONLY offered in a full time 4wd configuration. The 2wd are ONLY offered in a 5 speed automatic.
