I am working with my buddy on my 64 FJ 45. We have already swap a 4 speed Chevy tranny to the already swapped Chevy 350 engine. He came into a problem where ,the gas tank was swapped out with a 69 FJ gas tank. Are gas tanks different in size between 64 and 69. We also have noticed the shifter is its way of the seats particularly shifter hitting the second section of the seats. It is 2/3 parts. Please forgive me I am a newbie. Thanks for any feedback or help.

I would think the tanks might be a different size if the 64 is a fixed hard top and the 69 is a removable. The tubs are different sizes. I don't know if the tank is.
The shifter hitting seats could easily be part of the 350 swap. Is it the factory 3 speed? If it is, and that's a very common swap, there are two frequently done ways of doing it. The more common is to use an adapter plate. It's cheap and easy with a 3 speed, but it moves the trans forward a few inches. If the previous owner did this he might have modified the shift lever to compensate and went back too far
The other common way of adapting the Csb is to use a Marks adapter. This keeps the trans in the stock location. Typically this means no shifter mods are needed.
There are, of course, hundreds of cobbled together ways of doing it too, and if that's the case who knows what's been done. Pics would help. My guess is they just bent the shifter lever to clear the dash and bent it too far.

Have you added your frame number to the list yet? ="https://forum.ih8mud.com/fj45-owners-club/544352-fixed-top-swb-list.html" < SWB FHT list link
