I was told by the dealership that the reason my key doesn't remote lock my doors, the reason everything starts fresh on the in dash computer, and certain lights don't function is because the ecu is bad. not sure if there is a ways to test it but I need to fix it so i can get a remote start system installed, winter is here and about to get hard. So if anyone has any experience with that would be great. First post!

Are you referring to the 'Controller & Junction Instrument" module mounted above the radio/nav in the center dash? I have pictures when I replaced mine but earlier model. (2001)

I had a similar problem and it was because of water getting into the computers.
My sunroof drains were clogged, themed overflow and water would drip into the passenger kickpanel shorting out the electrics.
My headlights would come on, instrument cluster would stay active, HVAC blower would stay on and if the doors were locked the alarm would go off.
Sat/nav would also restset.
I was ready to torch it, then with help we figured it out. Cleaned drains. Dried out. Good as gold.

The ECU that your transponder key is linked to is behind the glove box. The part isn’t cheap, but it’s not difficult to access or install. If you want to go that route, a good locksmith can flash a used ecu, then pair it with your keys. Your rig’s issues seem random and annoying enough, I’d probably pursue getting it fixed, but it shouldn’t prevent you from having an aftermarket remote start system installed. If your power door locks work and you can start you truck, then any installer should be able to set you up with a remote start/keyless entry system.

I did have sunroof drain issues and was able to unclog them. Not sure if that is still affecting the ecu. i found the part listed below for $660 on toyotapartsdeal.com:

Toyota Part No.: 82731-60060
BLOCK, COWL SIDE JUNCTION, RH

The dealership look over the issues and said that was what controlled the door locks, right now I have to use my key manually to open. Yard pig I'm not sure if this is the same part. And now I'm not sure if i also need the part you talked about. my center console works good once the truck is on but once it is turned and restarted no history remains meaning i have to turn on any type of heat or air and reset temp. and the miles driven on tank of gas and the miles left zeroes out.

oh also my dome lights don't come on when I open the door, and yes they are set on door :) thanks for the help!

How long ago did you unclog the sunroof drains?

drains have been unclogged for a month, but i saw no water damage nor was the carpet wet. should i put a heat gun to it?

I didnt have any signs of water either. No wet carpet etc.
it took my truck a few months to dry out.

I'd wait and see before I dropped serious money on a new ecu.

I don't know if you have a garage or not, but I'd put a fan in it to speed up dry time.
