I am a big fan of AHC as I do only very occasional off road and the comfort is hard to beat. Properly maintained the AHC is very reliable.

I think there is the possibility as outlined above that issues with bearings and bushes in the suspension are the root cause of it.
If that is in order, I think warpped rotors are rare and mostly due to residue. That is if the rotor isn’t moving in any way vs the caliper.

From the facts you provided, it looks obvious that the cheaper trans may have been abused. Given the costs involved in swapping and the fact you don’t want another breakdown as you are sometime in hard to reach places, I would go for the other options.
Well at least you’re in the right part of the world to source a second hand gearbox ! The key point is to purchase one for the correct model year (the early 100 have a different box from the later and they arent interchangeable).

I think the problem with the shocks are the mounting points into the suspension. All the rest is the same.

The AHC is separate from the braking system.
It should rise and lower as you push the button.
You should bring a OBD 2 scanner with the toyota techstream compatible software so you can read all the codes if any.
You can also see the pressure in the AHC following the correct procedure.
2 things to watch out: regular fluid change and filter clean up and the problem with the radiator. The water rad in the LC100 also includes the trans cooler, obviously different circuits but if due to rust or crack the two mix then water gets into the trans fluid which isn’t good.
