Would like to add, on my 2UZ 4runner I replaced belt, tensioner and idler pulley during my timing belt replacement and I noticed the intermittent tick went away when cold also on my pick up fan bracket (3VZE) the thing seized up right at the gas station it never made any noise it just quit after...
I say go ahead and get the 2nd opinion, don't say anything about being at another shop unless they took it apart. Just have your son tell them it stalled and won't start again let them figure it out and hopefully give you a detailed diagnosis.Two hours is more than enough to find what is wrong...
Have you looked into an add a leaf? if you just want to level it out. If there is a shop that could custom built a set of springs for you I would go that route.
Did you know that the thermostat could be installed backwards? I found out mine was due to the temp. gauge was always on the hot side after i installed it correctly the temp. went down. Just my 2 pennies.
When you say rebuild did you get new gears or just new carrier and bearings? When I use to rebuild diffs. I would take it up a grade under load and return to the shop and it will be in the 250* range, if you got new gears you should do a proper break in and no towing for a while.
