Stock with front spacers, I felt the rear was too soft when I had people in the third row or bikes hanging off the back with a rack. In general I did not like the ride of the truck stock, it felt too soft for me personally. Unloaded it was fine and well proportioned...
I have their bags, along with the center console bag (for the fridge), I ended up ordering a couple extra and use them for other vehicle-based storage as well.

If you have a lift and had suspension work done, it is possible the suspension bolts at the bushings were torqued with the suspension extended (on a lift) instead of on the ground with the weight of the vehicle on the tires / suspension.
The bushings are "pinned" at the bolt and at the control...
Not arguing your personal experience, but my personal experience with heim joints in shocks has been different. Granted not the exact same as link ends.
In general terms I would anticipate the sway bar links would see similar loading to the shocks.
I just rebuilt King 2.5 shocks on my F250...
Same here, no problems with the plastic caps on several Toyota vehicles over the years, but I do change my own oil and do not over torque the filter housing or drain plug.
Absolutely, makes a huge difference in ride comfort.

On my Redarc BCDC it needs a "vehicle on" wired input. I used an "ignition on" circuit to feed that sensing wire. This is on my F250 that has upfitter switches (switch is ignition on controlled).
Do you run AUX (engine off, power on) a lot? If not, I'm not sure it matters if your sensing...
Sorry, I kind of read your post wrong.
So when you went to the tire shop to rebalance after your mud run, the wheels were clean? Only thing I can think of that would cause problems with balance, is mud, excessive tire wear, or wheel weights missing.
Can happen if mud is built up in spots and not uniform.
Other potential is that you lost a wheel weight or two pressure washing (or in the mud) if they are stick on weights and they were not glued well.
search the internet for "battery height adapter" or "car battery spacer". They are plastic and go below the battery to raise it.
Otherwise you could 3D print a top spacer. A lower battery would be nice, more clearance for the lugs and lower place weight.
