Is it normal to get some water behind the door panels. My window seals are in good shape and have a good seal to the window. I noticed it on the piece that is in between the hinges- the top has surface rust when it rains.

I don't think it's possible to keep it all out. That's why that vapor barrier, the flimsy plastic sheet, is important; it keeps your door panels from disintegrating. Door speaker cones should be made from anything other than paper. (Does anybody use that stuff any more?)

Your doors should have that plastic cover as stated above and the holes in the bottom of your doors should not be blocked allowing water out if it does accumulate at all.

pull one of the quarter panels off and stick your hand down there. I had about 6 inches of water down there on both sides

There are 2 ways to get rid of this water.

1) Pull out the plastic plugs present on the backside under the truck, then replace. (the STIHL man showed me this)

2) Drive somewhere salty, spend a few years there, and let a natural drainage solution develop. (this is my tried and true approach)

Good window seals or not, they will let in water. They are not designed to be waterproof.

All my inner panels are treated with oil and fluid film and Krown and... and they all have their drain holes clear.

The thin plastic barrier in the doors must be tucked into the slit in the metal at the bottom or the water will run into the truck.

Oil your panels or watch your truck rust away....

did I mention that your should oil your panels?

I had the corner panel fish tanks going on as well. I kept hearing a sloshing noise when I finally figured it out.
Turns out the gas was leaking down into the corner panel (pre recall). It melted the undercoating stuff that was sprayed inside the panels at the factory and the goop ran down and clogged the drain holes. They needed a little ream job.:p
