My car will start but immediately dies. I'm pulling a B2799 code from techstream, which means there's a problem with the immobilizer system.

I also notice I have water down the passenger A pillar down to under the wiring in the footwell due to the recent rains. I guess my sunroof drain is clogged but I haven't checked it yet.

I'm following the FSM troubleshooting guide which calls for checking the wires between the ECM and the immobilizer control box. Other possible causes for the code could be a defective immobilizer control box or ECM themselves.

Do you guys think the water intrusion could have hosed my ECM? Is there anything else I should check?

I'd check the drivers side as well.
Dry it all out well and see if it comes back to normal.
I'd disconnect the battery and separate the big junction boxes as shown.
EA2, EK1, EK2 on drivers side
FL1, EL1 on passenger side
Dry out completely and recheck, you'll see water in the boxes if it's there.
If you see water, clean terminals (both sides) with your choice of electrical contact cleaner let dry, apply dielectric grease, reassemble, cross fingers and fix the leak.

Yeah there was water in EL1 and signs of water damage in EK2. I'll let that dry out for a day or two and see what happens.

Cleaned out the sunroof drain as well so now it functions as it should.

That sucks.
Check the interior fuse boxes for the green crusties paying special attention to the drivers side one.
Very poor design on Toyotas part.

After waiting a couple of days with the electrical connectors apart, I sprayed them with electrical cleaner and put them back together. She still dies immediately after starting and I can't clear the B2799 code.

I poked around a little more and found water in a junction box right next to the ECM. I beginning to think the ECM is hosed.

I'm gonna wait a day to let that other junction box dry out and try to start it again.

UPDATE: After waiting another day, she started up and runs okay. I need to check my sunroof circuits because the up/down switch now opens the sunroof as well and the open/close switch raises and lowers it. But at least the thing runs now.
