Hi everyone
Took the sunroof off to clean and do some rust repair that I found once it was off.

Now I’m putting it back on and it’s low even though I put it back on with the same shims that it had before.

The repair manual mentions aligning marks but that doesn’t seem to have anything to do with my problem.

I don’t know why the sunroof is sitting lower now.

Any input is greatly appreciated.

When you say it's sitting lower - Do you mean that with the sunroof all the way forward, it's not lifting the front edge up high enough, the back edge up high enough, or both? If both, the marks you show in your pics above aren't lined up to the center point (*the longest index mark, between the 2 shorter alignment marks).

The operation of the lifting of the sunroof is performed in the last small action as the motor mechanism comes to rest. It's in this final motion that the sunroof is lifted into its flush position, which seals all edges. Running the rear-edge lift switch actually over-extends this motion, causing the rear edge to lift up and out of the sealed position.

Harder to describe than to show, but the method of how the coiled spring flexible tracks interface to the geared motor mechanism mean that the index position is critical to the sunroof glass seating exactly where it needs to be at the end of normal throw.

I didn’t answer your question.
The back is sitting lower than it should be.
I didn’t really pay attention when I took it off however, I’m using the shims where they were located when I took it off.
I just came in from messing around with it and I think it’s a little bit better. The alignment marks are correct if I slide the sunroof back all the way and bring it back and close it..
If I tilt the sunroof up and close it, the alignment marks seem to end up at the forward alignment marks, instead of the middle one
 
That should be fine, as long as the end position is that the sunroof seals are flush to the body. The index marks are there to help you get both sides to roughly the same position to allow this. I'd focus more on the seal to the body than getting the index marks perfect.

That said, when raising the sunroof (*back edge only, as to vent the interior), you'll notice that the motor mechanism spins in the same direction as to close the sunroof from open. There are electrical switches inside the motorized gear drive mechanism which stop current flow at each appropriate stopping point. This is what allows both tilt up / down and slide back / forward.
