Rust Around Rear Windshield

I have rust bubbling in areas surrounding the rubber trim on the rear windshield (on the hatch). Is this rubber trim supposed to hold water in? Everytime I wash the vehicle, I notice that it traps water within the grommet, which seems peculiar. I'm guessing that the grommet holding the water in is only accelerating the rusting around the windshield, if not instigating it.

To note, I did have it replaced with OEM glass at a Lexus dealership a few years ago because some clown thought it would be a smart idea to throw a rock inside the vehicle. But I'm certain they wouldn't do anything about it anyways, even if it were due to installation.
 
This problem has been popping up. My friend had to sand the rust down and repaint and then reseal that area. Have seen this on trucks from the north and south
 
I have the same problem on my 80 series, I sanded it down and painted but it came back. I am guessing that water is getting trapped somehow between the seal and the metal where I can't get paint into. The only real complete solution would be to remove the window and repaint and then reinstall everything. That being said I don't want to do all that so I will probably just sand it back down and try to get some paint on it and then possibly some oil in there to stop the rusting.
