If it were me I would drain the entire system, flushing would be even better but thats not the type of gear most people I know have in there garage.
 
It is going to drain out whether you want it to or not! I would empty the resivoir at the master cylinder so there is less volume to drain out. When you are done, you will have to rebleed the system anyway. That should effectively "flush" the brake system.
