Spress, I don't see either interfering. Last time I had the carpet off IIRC the assist spring hugged the lower edge pretty close. And for the gap cover, at worst you'd have to flip it up to open the box. I'd be more worried about crap clanking around in there. Squeaks and rattles make me crazy.
Gates makes a nice red rubber mat in 1/8, 3/16, or something like fat would solve your concerns.
