Check out the install instructions on a Gobi rack. Those black pads are rubber butyl strips.

@brianrride when you installed your towers, did you install anything like this to seal up between the vehicle and the tower base?

You need RTV or silicone on those bolts, they will leak otherwise no matter how tight. Also there is a fourth bracket hole you can use to get wire thru the roof with out making holes FYI. For next time.

After 3 years in place mine is now leaking as well! PITA! Had the carpet soaked by rear doors, then found front belts also damped!
 
Silicone is a half ass measure, the water needs to be diverted and the rivnuts protected, they are just not made to 'seal"

The Toyota service manual says to use silicon when installing the factory roof rails so I wouldn't call it a half ass measure.

Well you are not installing a O.E.M. OR costume rack with shielded, rerouted rain gutters ( for example what the use for the door of a glass shower)

They water just need to find a better place to deposit or hang out, essensially a barrier so the edges of the rain gutter.many new sport cars had them and the work okay

I get what you're saying and I agree, But water tends to find its way everywhere so deflecting it doesn't guarantee that you won't have a water leak. Best case would be to seal the bolt holes AND deflect water away from them.

UPDATE:

First thanks to all for the replies.

This was a two part solution. Part one was silicone on all 12 bolts. Part two was silicone on the bottom side of where I drilled the hole for power.
 
I had leaks on my roof rack even with silicone until I used both Teflon tape and silicone on the threads. Now it doesn't leak :)
