some of you have already figured this out, no doubt, but here it is anyway just in case it helps:

a 1" PVC pipe is the perfect size to store an NMO base mobile ham antenna: the base will not go in the pipe but a 1" fitting will fit over the base.
So I cut a piece of pipe a tad longer than the antenna "mast", slide the antenna in, the base stops at the end of the pipe and I just slide a cap over the end. The cap presses gently over the base and holds it, no rattling. I put the shorter antenna in from the other side, capped as well. End up with a piece of sturdy plastic pipe I can throw in the truck and not worry about damaging the antennae if things move around... (And who knows when that piece of pipe will become the perfect tool for something else...) :)
I like this better than tieing them to the handles on the inner roof since there will inevitably be a Jeep kinda guy who'll think it's the real handle, pull on it and bend it... :D

added: well, I'm basing this on a couple of Comet NMO antennae. YMMV

after an extensive rough field trial, I'm happy to say that the antennae seem to have come out fine. There was some clinking noises, though, so a bit of foam may be good if you have sensitive ears...
