Paul is awesome. In this case I think OP could do just fine with his local shop if he'll have a chat with them ahead of time and verify they have a clue and work on a variety of 4x's.
A specialty 4x4 shop should be able to handle it just fine if they work on solid axle stuff in general, I worry more about the cartridge wheel bearing changers you may likely find at a chain chassis/alignment place (though some of those shops are great also).
 
Late to the game here, but I literally just got back from FC4x4 for an alignment (not even kidding lol). These guys are great and the owner drives a 100 series. While they probably aren't as 100 Series focused as Paul is, they are a great shop and won't treat you wrong. I have a long time friend (also lives in FoCo) who drives a second gen 4Runner and he won't take his truck anywhere else but FC4x4.
 
The caliper is probably fine. I'll bet someone didn't put the shim kit in behind an aftermarket set of pads.

Thanks for the offer Alpine, I ended up going to Fort Collins 4x4 on Friday after a few members vouched for them. I may hit you up in the future though, and please feel free to do the same if you need an extra set of hands. Maybe one of these weekends I'll swing by and we could do a coolant flush?

I'm glad to know now that if I had to take it to a shop in a pinch I have a reliable shop in town. They answered all my questions, provided a fair price for the work, and didn't try to sell me anything else. One of the calipers was leaking so they replaced both, including pads and rotors. They gave me a loaner vehicle at no charge, which was the 100 series they revived from the junkyard. The inside definitely looked like it had been in a junkyard but it drove great. I forgot to ask them if the transmission had been replaced as it shifted so smoothly. Also, driving the junkyard LC made me realize how clean my LX is. The guys at the shop even commented on how nice my ride was, although, maybe they say that to everyone?

Sounds like a great experience, will keep them in mind as a local option.

On the coolant flush, feel free to shoot me a pm and swing by anytime. You'll need 3 gallons of Toyota long life or zerex Asian. I keep distilled water on hand and have a coolant vacuum tool which allows for introducing fresh coolant with no air. About a 40 min job all in.

I like to drain, fill with distilled, drive and run heat. Then drain the distilled water and introduce fresh coolant.
