I rebuilt the carb on my fj60 a couple of weeks ago. After pulling the carb and taking it apart i found that the diaphram for the secondary had holes in it and was no longer creating a vacuum so i replaced it when I rebuilt the carb. My latest issue is I;ve noticed that through the sight window in the carb after about 30 minutes no longer has any fuel in it. When there is fuel in it fuel sits at about the half way point in the sight window which is where as I understand it, it should be. I set the float correctly per specifications when rebuilding the carb. The engine is idling at about 750rpm but is running rough. Through acceleration I can feel the secondary through my accelerations but sometimes it feels almost like the motor misses for a second and then continues through to the second stage. It feels like this "miss" is fuel related. I also did the rotor, cap, fuel filter, wires, air filter and plugs. If anyone has some insight it would be greatly appreciated.

Is that 30 minutes after it has been shut down ?

Do you know anyone with a Air Fuel ratio guage you can borrow to get the carb dialed in correctly ?

Is your carb cooling fan working properly? If not, it might cause evaporation of fuel in the bowl.
