They are easy to get off. Some years use screws and adhesive tape, some years (like my 2005) use just screws. The screws themselves fit into the wheel well, not the side of the body panel, so there are no holes in the side of the panel. The issue is with the condition of the paint under the flares. I agree with you and don't like the flares, and I took my left rear off last weekend to assess the situation. The flare left a groove in the paint at the top of the flare, all the way around. It didn't rub through the paint on the body panel - it just created the groove. Paint was also rubbed off the bumper. I tried to use some rubbing compound and wax to see if I could take out the groove, but it didn't work so I put the flare back on. It may be that a body shop could use a buffer wheel to take the groove out or make it less noticeable, but I didn't check. If your flares are attached like mine, you should be able to get them off and check underneath, or at least loosen them enough to see if you have any damage.
