Has anyone done a re route on their Y pipe to clear the crossmember for more ground clearence and a flat rear skid? It’s commonplace in the Tacoma community but I can’t find any info on anyone doing it to a GX. I’m scheming on doing this myself or if I can find a muffler shop that won’t charge me an arm and a leg.

This looks like a dead link but there was a URD Y pipe at some point that said it improved clearance. My guess is that low demand and weird EPA crackdowns on exhaust mods mean that aftermarket GX460 Y pipes are few and far between.
 
For those that don’t understand here is a reference image. I have an ARB skid plate attachment still bolted to the crossmember, this is the attach the skid so it’s below the pipe. The idea is to make the pipe above the frame so the skid can be up as much as possible.

Are you referring to something that'll keep the tail pipe from smashing into the rear axle and pinching off?
I've done this twice:

Now I have a turn out in front of the rear axle and no resonator.

No, but I am also going to be doing that as I have hit my tail pipe a few times. The section I’m talking about is the crossover from the driver side header to the passenger side under the T-case.

I've off-roaded my GX quite a bit and scuffed up and drug my ARB skids, but have yet to whack the Y-pipe. The Y-pipe (and whole exhaust itself) is pretty flexible due to being mounted on the rubber isolators and having a rounded donut gasket where it meets the catback, so even if you do whack something, it should just temporarily deform the whole system and then drop back down. I would personally not want it in that Tacoma location due to cooking the CDL actuator, and it's more in the middle of the rig where it's more likely to get whacked (apex of the breakover angle) when going over a big rock.

You could also just add to and subtract length from the the hangers for the Y-pipe and catback behind it to get the Y pipe up above the ARB skid, which should be a pretty easy welding job.
 
The udr has been discontinued. I had one but took it off… it made the clearance much worse. Had exhaust leaks too. Pure junk.

I’ve definitly wacked this exact piece of exhaust multiple times, and would prefer to re route that instead of building a skid that drops below it. I’m not puting the ARB skids back on, I’ve already bent those to hell and built a 3/16 much beefier front skid and am working my way back.
I agree about that specific reroute on the Tacoma pictured, but there are a few other options for placement and areas that one can add a heat shield too for protection.
I like the idea of raising the mount, I’ll have to take a look and see if it’s possible, much easier than welding pipe.

How's the drone without the resonator? I'm thinking about chopping mine off but I don't want to add any in-cab noise.

I can hear it a little with windows down and using a low gear for engine braking, very, very mild. Never notice on the highway.
But from what I've read from some members here on MUD with ultra sensitive hearing, what I may not hear may drive someone else nuts.
My hearing is pretty good and I have no complaints.
If I were to rate it, probably 4 out of 5 stars ⭐⭐⭐⭐
 

Wow! Really like the valve on/off idea for the exhaust! 95% of the time I love the quiet especially when traveling, but every now and then I can have a little of the devil in me want to be loud and fast. (wait... can I can't go fast with all the stuff stacked on my rig.)

Same: Most of the time I want a quiet Lexus but also v8 noises (bald eagle screeches, jets flyover, Freebird breakdown, USA chants etc)
