You are misunderstanding its function. Besides smog, the engine controls are there to provide better fuel economy and make it run better under more conditions. There is no up side to removing it and there is a potential down side. If it is broken, fix it.
Do everyone a favor and do a dyno test or a 1/4 mile time before and after and post the difference.

hey if i had all the answers i wouldnt be on this forum asking questions. all i know is what i read. hadnt seen any negative side until you replied. only stipulations were to make sure you route vacuum lines correctly etc. some have stated on here that they have either noticed fuel economy increases or minimal loss if any. i guess what i get stuck on is if you look at a 60s engine what do you have. exhaust manifolds, a carb, and an intake (aside from ignition) they run just fine. granted they dont have systems in place to require further equipment, but what i have gathered from all this info is your not totally disabling the tech on the cruiser just modifying it. my biggest thing is there are all ready ports plugged and welded shut, the cat was already removed, smog pump was already unhooked and there are one or two vac lines with bolts threaded into the ends. im just trying to clean up the mess that was left for me and finish it properly in a sense.

so far it seems i can keep my stock dizzy and carb with no modification. i think i have also figured out that since they are not smog equipment i believe it said i can unhook anything connected to the pump and cap all the ports on the intake. the intimidating part is the mass of vac lines that are all over the driver side fender. i cant figure out from any amount of reading what to do with the vac lines

This thread has all you need to know.

If you aren't using the vac lines you get rid of them.

The two ports that are welded shut, from a picture elsewhere you posted, were for the air rail. There are a total of six of those ports. If you search for these key words like "air rail plug", "smog pump", "EGR blockoff plate" etc. you will find tons of threads and pictures discussing each, their function, and how to properly remove them if you so desire. FJ40Jim sells plugs to thread in that port to clean up the look. Look in the Vendors section for desmog parts, including the EGR blockoff plate you also mention you would need above.

You need to read the emissions FSM to understand the systems. Take up Adam on his offer to send you the .pdf.
