Converting 02' 5VZE w/auto to 5-speed (2 Viewers)

I have an 89' 4runner 3VZE+5-speed in my buggy and I am replacing it with an 02' 5VZE. I'm pretty sure I can bolt the 5-speed I currently have to the 5VZE, but if the 5VZE originally came with an auto does anything other than the flex plate and adding a pilot bearing need to change? The auto wrecker I bought the engine from failed to send me what I asked for and I want to make sure I can do what I planned. The answer might be obvious but I want to make sure because I am way more familiar with Landcruiser engines.
 
mechanically yes. use 3.0 motor mounts.
the auto ecu is different so that may become an issue. i understand people have found workarounds to use the auto ecu vs getting the manual ecu. if you go manual ecu, you will likely have to at least repin some of the wires.
 
I used a 3.4 from a 99 4Runner in my swap and then got a great deal on a low mile 3.4 that was from an 02 4Runner with automatic. The 02 engine was the same basic long block but the upper intake was slightly different and had a fly by wire throttle body. I just bolted on my cable operated throttle body from the earlier engine. All the sensors and injectors were the same part numbers for both engines. I used my 99 donor engine harness and ECM so I can't answer the auto ECM question.

Yes to the put a pilot bearing in the crank. I used a 3.4 flywheel and clutch but the 3.0 stuff also works.

I don't know the answer to the auto ECM. I "think" there are ways around it like gnob said. Yotatech has a pretty good 3.4 swap section with stickies that may answer that. Good luck with your swap.

Thanks. Mechanically is all I was concerned about. I plan on sourcing a manual ECU, using only the engine harness and an aftermarket harness for the rest. I may try to have them send me a 5VZE that had a manual (because that is what I paid for) but if I can make this work I will try since I have the engine. My 3VZE is being controlled by a Haltec computer so I want to rip it all out and start over with a basically an OEM setup.
