Solid and metallic colors are rarely mixed. Skimming through the thread I don't see what color yours is, but if it isn't white it's probably metallic. If you're gonna paint the roof and lower panels, upgrade the whole thing. :D

I have done it after a rollover. One side was wacked anyway. It was still a lot of work. I was looking at the cost of 2 flares versus the work. Also mine is LC, not Lexus. I like the sleek look of one color and no flares. If I had the cladding on the doors, I might have kept it. That stuff takes a lot of abuse! It is worth having.
In your place, I would think about what Kevin (toolsrus) suggested above. I use a black paint that holds up like iron, and is easy to repair when scuffed. It is from Walmart of all places. It is a rubber bedliner in a spray can. It goes on as a semi-smooth satin and fades to look like rubber. Look in the auto section where they keep the Bondo. It is a Duro product called, ironically, bedliner spray. It is on some of the highest wear parts on my truck like door handles and mirrors. I use it on the bumpers too. It works great.
