OK, this may come across as a dumb question, but being retired from education, there is no such thing as a dumb question.

I bought 2 27 series batteries for my HDJ-80. The one (accessory battery) on the right facing the truck is giving me grief on the install, attributed to a raised section on the back side of the battery. This is on the 27F, and I'm sure that the same problem will be on the 27.
Can I take my Dremel, and shave down that portion so the cables can attach?

I'm assuming you are referring to the bottom cleat. If so, then yes, shave it off. That bottom cleat is just solid plastic, and it's used for bottom cleat mounts like in many domestic vehicles.

I did exactly that on my 24F battery (same width as 27) to make my intercooler fit:

I personally wouldn’t cut into any battery unless it’s the thing that ATL Cruiser said.

Because they are mostly sealed now with no vent tube - if it leaks it’s game over.

It is that thing that is causing my difficulty to attach the cables.

Just for future reference, to make batteries with more flexibility, these 'wedges' can often be prised off, this allows less batteries to be made that will fit many different vehicles.

Regards

Dave
