I've used the search function to no avail, apologies if there is already info here on the forum about this but if so I cannot find it for the life of me.

I just got an Alu-Innovations roof conversion, but before I install it I need to clean up a bit of rust that's forming where the a-pillars joins to the roof. I'd like to get that under control and I figure it would be wise to do the entire windshield frame area while I'm at it as there's a bit of rust below the windshield and I assume there's more under the surface as that is usually the case. I recall reading somewhere that the joint between the a-pillar and the roof is flexible and maybe brazed (with lead?) or something to that effect. I also have read that Toyota issued a metal patch gusset for this joint but from what I've seen it's pretty unattractive and not ideal.

Is anyone able to elaborate on what exactly is the best bonding technique for the a-pillar / roof joint? And is this something most good body shops are capable of performing or more so a special technique only legit "panel beaters" are capable of?
 
The joint you're talking about is brazed from the factory, likely a silicon bronze type filler. The filler will have to be completely removed in order to do any welding repairs to the area. Alternately, whatever repairs necessary in the immediate vicinity of that brazed joint could also be brazed. @theglobb has been working on figuring out a solution to a rusty windshield frame.
 
Some body shops are collision repair centers and nothing else.
Call around to find a shop that is not afraid to get into some rust and minor fabrication.
 
Look for your local hot rod shop or classic car restoration guru.
