95 4runner leaking in the rain.

The past two days my truck has had to sit out in heavy all-day rain and i noticed that the passenger window and, passenger side of the windshield have been fogging up. I also noticed a leak coming in from behind the rear driver side window (bed area). I covered the back of the truck with a sheet of plastic till the rain stops and i can fix it. The leak has stopped thanks to the plastic but the fog hasn't.

Questions
1) why is such a small window area farthest from the leak fogging up?
2) black silicone adhesive sealant should do the trick when the rain stops, correct?

The black stuff is what the glass guys use when you call them about windshield leaks.
 
I'm not sure if they're designed the same, but i know on the 3rd gen 4runners they have sunroof drainage tubes for the rear of the sunroof that run behind the passenger door and drain down behind the rear wheel. You might have a leak or clog in a sunroof drain line somewhere. when sunroof drains clog up, the small amounts of water that typically drain through on all sunroofs don't have anywhere to go and leak inside through headliners and such.
