Is it possible to convert a '99 to the 5spd transmission and if so what does it entail. I got my '99 to a mechanic buddy who has a Toyota master tech in his shop, the news was not very good in that this one cannot be rebuilt, it's toast. I've searched high and low for a replacement but a 30 day warranty on a transmission with 280K on the odometer doesn't instill a lot of confidence. The Toyota dealer did give me a pretty solid price on the trans, the only issue is they aren't available. So it sounds like I either have to roll the dice on a heavily used and suspect trans or find another option.

There have been no factory rebuilt A343F transmission in stock for several years. For either the 80 or 100 series. Same for the A750F.
Possible? yes. Practical? I wouldn't say so, unless you hate yourself.
Two different controllers and associated wiring. Not the plug and play solution you are looking for, I don't think.
Why exactly is it not rebuildable? Is the case cracked? That's the only reason I can think of that you make me scrap one. The internal parts are replaceable.

The main ECM controls the transmission. You'd have to completely re- engineer the whole brain system of the truck.
I'd love to see it happen but it would be so much easier to just buy a 5 speed truck.
