The coating in the wheel wells is starting to flake off. Does anyone know what Toyota uses from the factory or what would be a reasonable product to use to protect it? I'm assuming I would just need to degrease and then respray with something?

I usually use 3M 08883 for smooth appearance and especially if I paint it over - think nice sedan or sports car. This is profesional grade, what it says it does coverage, thickness, dry time (fast), etc. There are no surprises, smooth and predictable workflow. Used co come with two nozzles and a straw, recentele only one nozzle.
The one mentioned by @tbisaacs is good for a truck.
Another option that you may find at the local parts store is Duplicolor Professional Undercoating and Sound Eliminator. It is between the above two as thickness.
There are others that go on thick, but I found that they also foam a lot and leave holes when the foam dies down, like Permatex Undercoating and 3M Undercoating 08881 (not sure if still available).
Many do not specify what happens (dry time, flashing time) if you apply multiple coats. Some of them will require days to dry if you do it thick despite the can saying 10min. Yeah, 10 min is one thin coat, but they do not tell you.
