I am researching an FJ Cruiser and I am very interested in a manual transmission. Was this option available throughout the model range from 2006 to 2014? Also, are there sales numbers available for manual so I know how difficult would it be to find a clean one?

I don't think I've ever seen a breakdown of AT vs MT for any given model year. I'm sure there are more ATs, but MTs are revered by their owners - kind of a niche within a niche group. You can find lists online for total annual sales of FJCs in the US fairly easily.
Fwiw, I think the manual transmission ended in 11/2017 for the FJ Cruiser, all automatics after that.
Yes all US years (07-14) can have a MT.
They're out there, just keep looking! May have to be willing to fly and drive for a clean one if thats the end goal!
