I am now the proud owner of a 1964 FJ40 that was owned by my parents in the 70's. I have the original F engine but I also have a rebuilt 1998 4.3L Vortec out of a Chevy Van. I also have a NV3500 5 speed tranmission. I would have liked to install a 350 but I already have this engine. Any Ideas?

If it is intact I'd leave it that way. An all stock vintage cruiser has an extremely high cool factor. 
x2. To handle a lower geared tranny and more power you'll need a front axle swap as well. Better to keep it stock and find 68+ to drop the motor/tranny into.
