Toyota Troopy 3b fuel/water seperator

Hey guys!
For some time now my fuel filter light was on
After some lureking on this forum and hours of reading i manage to find the durn thing(newbie to toyotas and diesel motors ) and what i find was what look to me someone try to by pass it? Whats the purpose to it?
I drain the thing , was full of crap i mean crappp! Mud almost like , since dint do anything anyways it was like close circut(one rubber hose goin from point a to b , where it should be hoked up to main line) but i clean it fill up with diesel pluged all the wires light still on
Why would someone close the circut that way? To chead the sensor maybe ?
How should i fix this thing?truck runs fine no problems other than light on the dash

On the BJ-74 the water separator/sedimenter is located in the engine bay; a much better location for servicing.

What i ment it was why someone would cut of and by pass working seperator? Maybe it wasent working after all....

The water separator works by gravity, if the tubes are not blocked and it's mounted upright and fuel from the tank is sent to the bottom of the separator and fuel to the fuel pump comes out the upper tube, then it's doing what it's supposed to do.
