OK, so I just ordered a factory caliper for my wifes GX. I called up the parts counter to check that I was getting the whole caliper assembly since the old one got stuck.
They quoted me like $260 for the caliper at the counter. The same dealer has an online parts system... The caliper was $160, list is 226. (Figure they were adding tax to the quote) I can even order it for pick up at the same dealer...

Very odd, I guess they figured out that as a way to undersell toyota pricing? Bit mental but hey I'm not gonna worry about crappy rebuilt's on her car now.
 
Has happened to me as well. My suspicion is the parts person might get a cut of the inflated price over retail they manage to collect. But I am just guessing. I would be happy with charging me retail and showing discounts only online. But charging over retail feels like gouging.
