I noticed today that I'm having a few spots of rust on the LC. They are small spots, around the rear cargo windows. If I remember correctly, I was in a hail storm years ago and got most of the vehicle under something, but the hail struck some of the more horizontal vertical surfaces, if you know I what I mean. Just a couple of spots (and surprisingly, no dents anywhere). Questions:

What is the best way to fix this? I suppose the spots should be sanded, but with what? Where do I get touch up paint to match the OEM color? Any thoughts/advice? Thanks.

Wow. The spots look huge in this picture! Largest one is only the size of a dime.
 
To remove the rust, tape off the spots and use rubbing compound. If that doesn't work, some fine grit sandpaper should. Those spots don't look that big, so you might not have to prime first, but it couldn't hurt. Finish with touch up paint.

Toyota dealerships sell factory matched paint vials. Your color code should be in the driver door jamb.
 
Good advise overall. After sanding with fine grit paper I usually treat with phosphoric acid before paint. Phosphoric acid converts the iron oxide (rust) to iron phosphate which is very stable. Otherwise, the rust tends to bubble up under the new paint.
