Replacing the amp on an 01 w/ Nav

I performed a few searches and found some info but I still don't have the confidence I'm looking for before buying a new amp/speakers/sub. Any help will be much appreciated!

Will I lose Nav function if I replace the factory amp with an aftermarket model (looking at a JL 5 channel)?

If yes, what's the best way around this?

In a nav equipped truck the left front speaker wires pass through the Navigation ECU before connecting to the speakers. You should be fine but you need to be aware that the factory amp passes power back and forth with the head unit. You will need to tie BU, GN and GY wires together at the amp location. Check the FSM to confirm wire colors and function.
