Guys, I just did the flush of the AHC system and I accidentally let the fluid in the reservoir down to zero and I'm pretty sure air got into the system. I took it for a drive and the system Works great, it also moves into high mode just fine but it does take a lot longer than it used to. Maybe 15 seconds where it used to take five seconds.

Does one know if I've done damage to the hydraulic system/pump by letting Air into the system? Do I flush the system with a couple more containers of fluid in order to get the air out?

Yup, I took a for a drive and it seems to be working fine.

I was worried I might've messed up the pump.

Sounds like you got lucky and didn't draw air into the system, not a huge issue if you do get air in as the pump will self protect shut off if it can't make pressure. Might be worth cracking the bleeder at the height control accumulator to see if there is any frothiness if you wanted to double check. Purging air out of hydraulics is part and parcel with maintaining/repairing and just a bit of inconvenience. If its working fine sounds like you're good to go.
