New roof rack, now floor wet

Installed a roof rack and had to run power up to the roof. Drilled a hole (see pic) and originally thought that was the culprit, but BOTH front foot wells are SOAKED. Am I missing something here? Obviously the oem rack mount provided flashing, but these new mounts do not. Is this the problem? I guess it could be a coincidental sunroof issue?

I'll go ahead and blow out the sunroof drains for now...any advice much appreciated.

did you use any RTV silicon on the rack bolts?

No, I didn't.

And just for the record, I know it's hard to see in the pic, but I did around the new hole for power.
 
Even if you didn't use ANY silicone on the mounting bolts I don't think enough water would leak past them in a short amount of time to soak the floor. I would suspect the sun roof drains but mine has never leaked so I don't really know how that would progress.

Oh, and are you sure all the holes you removed bolts from for the OEM rack are plugged. Maybe you forgot one on each side?

Yeah, I used nothing at all on the bolts. They are all in there and tight.
 
Update: Sunroof drains were tested and passed. They are not clogged whatsoever.
 
Is the headliner by the grab handles below the rack mounts wet?

Very slightly damp on pass side. Both seat belts were frozen this morning...that was my cue.
 
well i took my stock rack off and didn't seal the holes. cause my mounts are getting powder coated. being in socal los angeles didn't think it was going to rain. well it did my drive foot area was soaked. had to vacuum and dry it out. put some silicone on the bolt holes.
 
Nothing too obvious on the middle or rear section... I would expect the water to run forward during a storm given the 2" of rake I have since it's unloaded.

Oh man someone else with my luck. Looks like that's what I'm going to do tonight and I'll test it tomorrow with a hose.
 
I would start by putting some silicone sealant on the bolts. Its hard to know if its the cause, but water does flow through those channels and can leak past the threads.
I had this exact same issue on my PS front floor, water was coming in at the rear mounting holes of the rack. silicone sealant resolved the problem.
 
my baja rack should be here on Friday what is the best way to prevent this?
I live in South Florida, and it rains plenty enough down here.
