Does anyone know if you can use the newer 06-07 style or 03-05 style headlights in a 99 WITHOUT the facelift? As in will they just bolt in?

If you use the Depo lights, yes you can get the 06/07 look without updating the grill and valence.

If I am not mistaken although there were some grill/valence panel changes in the 98-05 timeline the headlights are the same size/shape/style.

I think you may have some issues trying to just bolt in some 06-07 (Toyota) headlights without any other changes.

This is correct. I've got the Depo's, they're awesome and totally changed the look of the truck without the need to pull the valence. An added benefit of the Depo lights is that they reuse the marker light bulb, in a little socket below the low beam.

Headlights intended for the '06-07 will not bolt into your 1999 without the facelift. Among other alterations, the fender needs to be trimmed a bit to make the new lights fit. Keep in mind this is the case for actual 06-07 lights. The Depo lights others speak of above look like 06-07 lights but are designed to fit the 98-05 models.
