Any codes stored in the ECU? A failed hard drive should throw a code B15A6.
Was the radio and nav system working before the battery swap? It seems odd, but not implausible, that the Nav unit would die during a battery swap.
I would be looking heavily at fuses and connections along the path (in particular the ground connection) though. Audio and Navigation use the same 15A fuse, but nothing else does. The FSM basically has one useful troubleshooting step if pushing the power button on the radio doesn't turn anything on, and that's to check voltage and resistance at the connector.
I don't know the specific behavior you'd experience if the SD card or hard drive was missing, but it's my understanding that you should be able to get into the diagnostics mode even if the hard drive has failed (or presumably is missing).
