Before I'd try to start it, I would:

- drain the oil to see what it looks like, put fresh in
- pull the plugs (as you have), give a little shot of light lube into each cylinder
- turn it over by hand at the crank
- turn it over with the starter to make sure you clear any water/any lube you put in
- check that you have spark

If all goes well, install the plugs and give it a go.

Don't forget to check the tranny, transfer, difs.

My snorkel saved my engine one week later after the snorkel was installed.
I hit a puddle that was around 2.5' deep that was under a highway trestle from hard rain the night before, and the street drains were plugged.
A police officer was getting ready to block the road.

I was doing about 30 MPH and it was pitch dark under there and it was to late when I hit the small lake.
It immediately slowed me to a crawl and the wake came up over the whole windshield and up into the fenderwell where the stock air intake would have been.

The snorkel save me from a hydrolock that morning.
I am a believer in them for sure, and that was not even the reason I bought mine for as you can see in your other thread.

Well, if it truly has water in the engine then you need to drain it all before you crank at all, If you have chocolate milk in there then it ran with some water in there. Pull the plugs and crank over by hand and
hook a skinny tube on a wet vac and stick it down into the spark plug hole before you even do that. Check all of your fluids antifreeze shouldn't be contaminated but all tranny, diff and PS should be drained and replaced. Check and see if your electronics got wet, pull the carpet ant interior and let that dry out, the moisture inside can cause havoc on the electronics.
Once you have changed the fluids and hand cranked it and there is no weird noises or resistance with out the plugs in then squirt some oil into the cylinders and crank it with the key but disconnect the coil and see how it sounds. If you encounter issues hand cranking it then its time to deal with whatever that may be. You also might have blown seals out too..
 
wet starter

Did you give that starter a few good whacks to free it up? Works on winches too, I have to rebuild my winch because every other time i press the button i have to whack it with the 3/4 shackle to get it to move.

If your waiting for a replacement put it on the bench and spin it up, I usually use my jumpstart box or booster cables to the battery. I don't remember if the solinoid is external on the fj but if it is you can skip it and go right to the input lead of the starter. Oh and have a good hold on that thing or its going some where... most part stores will test it for free if your not sure your up to the sparks.

Not starting is the good way to have your starter go, Ive seen them stick on and the only way to turn it of is to pull your battery leads or wait for something to melt or your battery to die.

Stalled or hydro-locked?

If the engine stalled before the water got in, you should be ok with doing all that has been mentioned.

If your engine was running when the water entered, water does not compress like air and fuel. You may have done serious damage like bent valves.

There are plenty of electronics in the engine bay and things may have been shorted also. Make sure you open and dry everything you can.
