Help, Electrical Problems

Have a 83 stock FJ60, was putting in a battery yesterday b/c I had borrowed it for a boat. A storm was coming so I was in a rush to pull the boat out and accidently crossed the battery cables. The stock positive cable burned and smoked a little, realized my mistake and switched to correct terminals and it started right up. Driving the family to fireworks later and noticed the lights were dim and the gauge was a little below 12 volts. I parked and at idle removed a battery terminal and the truck stalls. Went to advance auto today, have the alternator checked with their machine on the truck, guy tells me the voltage regulator is fine (internal) but the alternator is probably shot??? So I buy a alternator from them, total junk I know but I have to get to work. At this point, with the original alternator on it, when I start it it stalls, will not idle, try it again and again it will not idle but on the 4th or 5th try I here a winding noise under the dash, like the flywheel, but it gets real fast then stops and the idle smoothes out and it runs fine. The lower voltage options on the truck will not work, such as the intermittent wiper and the carb fan after shut off. I put on the new junky alternator and the truck is doing the same thing, won't idle until there is a winding noise under the dash and it smoothes out, but when I remove a battery terminal it stalls. All the fuses appear to be fine. Has anyone experienced this electrical problem?
 
Check all your fuses and the fusible link. Might have lost the engine fuse. The winding noise under the dash might be a relay.
